Operation Lady Doomsday
Cobra, led by The Baroness kidnaps Dr. Adele Burkhart off a train, and take her to an island in the Caribbean.
General Austin activates the “special counter terrorist group Delta, code name: G.I. Joe” to rescue her. The Joes rescue Dr. Burkhart, but not before Cobra Commander and The Baroness escape the island.

Scarlet, Snake-Eyes & Rock ‘n Roll are tasked with retrieving a tape with information that can bring down the “Guardians of Paradise,” a fanatical regime led by Colonel Sharif and bankrolled by Cobra. after being wounded, Scarlet orders Snake-Eyes and Rock ‘n Roll to carry the tape on foot across the border. Halfway to the border Snake-Eyes turns around and returns to save Scarlet. Rock ‘n Roll delivers the tape to Hawk, Stalker and Clutch and returns to save Scarlet and Snake-Eyes who’d run out of ammo and were about to be overrun. While Stalker takes the tape, Clutch and Hawk shoot down a plane about to take out Snake, Scarlet and Rock n Roll.

Panic at the North Pole
At the North Pole the Russians while beaming “fear waves” at the US become paranoid and wipe out an American research facility. The Joes are called-in to investigate. The Joes are ambushed twice by the Eskimo mercenary, Kwinn, who was hired by the Russians to cover up the whole thing. After completing his contract, Kwinn leaves the Russians for the Joes.

The Trojan Gambit
After taking out a Cobra stronghold the Joes take an inoperable battle-robot back to the PIT. The robot turns out to be a trojan horse Cobra allowed to be captured to learn the location of the Joe’s HQ. The Joes successfully destroy the robot before it manages to get to the surface and transmit its location.

Zap and Grunt diffuse another nuke triggered to explode at the militia camp in Montana.

General Flagg secretly arranges for the Joes to present the MOBAT in a parade to prove to the Joint Chiefs that it doesn’t look any different that an ordinary tank. When Cobra learns about the vulnerability, Cobra Commander assembles a force to attempt to steal the high-tech ordinance. Steeler, Clutch and Breaker thwart the attempt and expose Cobra Commander, who using a troop of Girl Scouts as a shield, shoots General Flagg before escaping.

After a Russian spy plane crashed in Afghanistan, the Joes are tasked with retrieving it from Afghan rebels before the Russians do. Col Hawk is seen sending a radio message to Cobra informing them of the operation. The Joes successfully retrieve the craft from the Afghans, but during extraction clash with their Russian counterparts, The Oktober Guard. In the middle of their combat they are all captured by a regiment of Cobra troops, led by Cobra Commander.

Walls of Death
After capturing The Joes and The Oktober Guard, Cobra Commander takes possession of the Russian spy craft. He takes his regiment of Cobra troopers and leaves behind only 2 troopers to execute the 11 unrestrained elite soldiers. The Joes and the Oktober Guard make a pact to work together to track the Russian spy craft. After crossing the border into Iran, they dispatch a unit of Iranian soldiers, the allies find the Cobra base. The allies split up, infiltrate the base, and ultimately the Joes leave with the Rusisan spy craft, only to find out later that their cargo was a diversion setup to distract Cobra while the real package was airlifted out of Afghanistan.

Code Name: Sea-Strike!
With Cobra on the brink of deploying a series of underwater missile bases, the Joes are deployed to Kennedy Space Center to protect a shuttle preparing to launch. Onboard the shuttle is a spy satellite that will be able to detect Cobra’s underwater bases and destroy them from orbit. As the shuttle is preparing to launch, Cobra Commander initiates his attack using a squadron of giant walkers and tanks. The Joes repel the attack and pursue Cobra Commander back to his base where he launches an ballistic missile to take out the shuttle and satellite in-orbit. Flash diverts the missile while the Joes overrun the Cobra base. Cobra Commander and The Baroness flee the base, but informs the Joes it will explode in five minutes, giving them plenty of time to jump overboard to safety.

The Diplomat
After Stalker and Breaker recover partial information about an assassination attempt from a Cobra facility at a farm in Nebraska, Scarlet and Clutch are tasked with escorting Brian Hassell, an American diplomat from France to a meeting in Italy with a representative from Al-Alawi. Stalker and Snake-Eyes travel to London to interrogate an arms dealer in an attempt to get more details. The dealer points the Joes to a Cobra trap in Amsterdam. Meanwhile, Cobra plays at attempting to assassinate Hassell in order to hide the fact that Hassell is actually a Cobra agent tasked with assassinating a diplomat from Al-Alawi. In Amsterdam Stalker falls into Cobra’s trap. Since the trap is inescapable and Stalker is about to die, Cobra Commander divulges the entire plan to Stalker via hologram before Snake-Eyes rescues him. In France, Hassell turns on Scarlet and Clutch, tying them up and leaving 2 guards posted outside with orders to kill them after he assassinates the diplomat. Scarlet and Clutch escape and stop Hassell.

A Nice Little Town Like Ours
While attempting to infiltrate a Cobra stronghold in mid-town Manhattan, Scarlet, Snake-Eyes and Zap are captured by Cobra and flown to Cobra HQ in Springville. While Scarlet and Zap are kept subdued with doses of a hallucinogen, Dr. Venom uses a device to attempt to extract the location of the PIT from Snake-Eyes. Scarlet and Clutch escape with the help of a teenage prisoner and make their way across town to the video arcade concealing Dr. Venom’s lab. While Dr. Venom is distracted by their assault, Snake-Eyes slows his vitals to the point he appears dead. As Dr. Venom releases his body from the device, Snake-Eyes makes good his escape helping the others who’d become pinned down in the arcade. The three make their way to the Springfield airfield and high jack the aircraft that brought them to town to make good their escape, leaving the kid behind to return to his family and the underground resistance in-town. During the flight out the Cobra pilot pulls a gun causing Snake-Eyes to shoot him and all the navigation equipment, preventing the Joes from figuring out where the Cobra town was located.

Three Strikes for Snake-Eyes
Stalker, Snake-Eyes, Breaker, and Gung Ho are sent to Sierra Gordo to track a shipment of computer ships Cobra was smuggling out of San Francisco. Dr. Venom, with the assistance of Kwinn, captures the 4 Joes and proceeds to beat Snake-Eyes mercilessly for striking him during his escape from Springfield in issue #10. Dr. Venom falls for Snake-Eyes’ ninja feign-death skill again and leaves his corpse to burn in the warehouse Venom has just abandoned. Venom and Kwinn take the other 3 Joes up-river where he meets with the Baroness. The Baroness takes possession of a virus from Dr. Venom and flees when Snake-Eyes attacks. Having got what she came for the Baroness fires a missile at the quarreling Kwinn, Snake-Eyes and Dr. Venom. All 3 are presumed dead.

Destro Attacks
Cobra Commander’s false intel recovered by the Joes turns out to be a phony location of Cobra HQ. Unbeknownst to Cobra Commander, in an effort to usurp control of Cobra for himself, Destro replaced the intel with the true location of Cobra Springfield knowing Cobra Commander would be there. Unbeknownst to Destro, the Baroness is Cobra Commander’s personal pilot and will also be in Springfield. Since Destro and Baroness have a secret romance, Destro goes to Springfield to thwart the Joes from capturing Cobra Commander and Baroness. Meanwhile, in Sierra Gordo, Snake-Eyes and Dr. Venom escape from the sunken bunker and are captured by a squad of Cobra soldiers.

In Sierra Gordo, Kwinn rescues Venom and Snake-Eyes from the Cobra squad and the 3 steal a bomber and fly it to Miami where Kwinn and Snake-Eyes are arrested, but Dr. Venom is released thanks to a Cobra attorney.

Night Attack!
The Joes thwart Cobra’s plan to introduce Dr. Venom’s toxin into the ink supply at the US Mint. While making good their escape, Cobra Commander orders Major Bludd to take out Destro. Seeing what’s about to happen the Baroness crashes the HISS tank she and Bludd are in to prevent him from taking the shot. Bludd abandons the Baroness who is trapped inside the tank with a broken leg. The tank explodes and the Baroness is presumed dead. While fighting Destro, Hawk is shot in the back by Cobra Commander. Scar Face takes his leave from Cobra, fleeing Washington on his own.

Loose Ends
While Hawk is airlifted to a hospital, the Joes pursue Cobra Commander, Destro and Dr. Venom. Cobra Commander convinces Destro that Major Bludd’s attempt to kill him was because Bludd loved the Baroness and wanted Destro out of the way. Major Bludd highjacks a bus to escape the city, but is captured by Stalker and Grand Slam. Learning of Major Bludd’s capture, Destro, now needing to find the Joe’s HQ to exact his revenge, and knowing the location of Scar-Face’s hideout, heads to Coney Island to find him, so they can re-initiate an old plan using him to find the Joe’s HQ. Kwinn and Snake-Eyes escape from jail and Kwinn, also knowing the location of Scar-Face’s hideout, head to Coney Island to find out where Springfield is, so they can exact their own revenge on Dr. Venom.

Destro Returns!
Snake-Eyes sends a message to the Joes, who travel to Coney Island to capture Scar-Face. Snake-Eyes and Kwinn arrive first and extract the location of Springfield from Scar-Face and then release him. Destro and the Joes pursue Scar-Face, but Destro comes out on top. Destro and Scar-Face then hijack a commercial airliner and fly it to Libya where they meet up with Cobra Commander and Dr. Venom. Venom injects Scar-Face with his toxin. The Joes then intercept Cobra and capture Scar-Face with little resistance from Destro.

Joe Triumphs!
Scar-Face confesses to the Joes that he’s been infected with Dr. Venom’s toxin and handed to the Joes in an attempt by Cobra to ferret out the location of the Joes’ HQ. Hawk plans to lead Cobra to the Chaplain’s Motor Pool and allow them to destroy it, in an effort to keep the PIT beneath it still secret. Kwinn and Snake-Eyes track down Dr. Venom only to be captured by Cobra and put into 2 SNAKE suits and forced to participate in the assault on the Joes’ HQ. During Cobra’s assault on the motor pool, Dr. Venom kills Kwinn, Major Bludd escapes and kills General Flagg on his way out. Cobra destroys the Joes’ above-ground HQ, with Scar Face inside, and then leave, believing they’ve succeeded.

After implanting a chip in the Baroness while in captivity, the Joes track her and Major Bludd to the facility where she was receiving reconstructive surgery. Cobra Commander brings the money to Switzerland and after a lengthy car chase through the Swiss Alps, the Joes capture Cobra Commander.

Snake-Eyes: The Origin
The Joes who were hunting Cobra in the Florida swamps become hunted by Cobra Commander, Destro, Baroness and Zartan, led by Junkyard. Until Junkyard leads the Cobras into a pit of quicksand.

Part of Snake-Eyes’ past is revealed by Stalker, Hawk, and the Soft Master:
Stalker recalls the injuries Snake-Eyes sustained in Vietnam how Storm Shadow saved his life. Hawk was the one to break the news to Snake-Eyes, when he arrived home from Vietnam, that his family died in a car accident that day. Soft Master speaks of Snake-Eyes’ ninja training for 3 years in Japan with himself, Hard Master, and their nephew, the Young Master (Storm Shadow.) Soft Master recounts Hard Master’s death when Storm Shadow, presumably having just heard his uncle tell Snake-Eyes that he planned to turn the family business over to him, instead of his nephew, attempts to shoot Snake-Eyes, but kills Hard Master instead. With his dying breath, Hard Master says Storm Shadow did not kill him, but Soft Master and Snake-Eyes believe he is guilty. The death of Hard Master leads to Storm Shadow fleeing Japan, and the family business dissolves.

Stalker convinces Hawk to recruit Snake-Eyes for the Joes and they track him to a log cabin in the Sierra Nevada mountains where he’s been living for 3 years with a wolf. Scarlet shares the feelings she had for Snake-Eyes when the Joes were first assembled, even though he had friend-zoned her ,stating she reminded him of his sister. Scarlet also tells the story of Snake-Eyes’ facial disfigurement and voice loss he incurred saving her from a burning helicopter crash.

Storm Shadow appears in NYC to recover from the Soft Master the arrow that was used to kill the Hard Master. IN the attempt Snake-Eyes tries to kill him and chases him down. Snake-Eyes saves Storm Shadow’s life causing Storm Shadow to reveal the truth; that someone else killed the Hard Master, and he spent years infiltrating Cobra to find out who it was.

Strategic Diplomacy
The bombing of the Cobra bunker at the bottom of the Gulf of Mexico activates a fault line, causing an earthquake that sends a huge chuck of land up to the surface with Cobra sitting on top of it. Cobra lawyers engage with the governments of America, Cuba, Mexico and the UN, to assert Cobra’s sovereignty over the new island. The Joes, banged-up from the assault by Cobra Hydrofoils and the earthquake’s ensuing tsunami are ordered to attack Cobra and remove them from the island. Unfortunately, just as the Joes are about to capture the Cobra leadership, they are ordered to withdraw, as the sovereignty has been recognized by the international governments.

Candy’s truck breaks down, so she hitches a ride with a stranger. Billy hitches a ride in the same car. The driver turns out to be drunk and crashes into a train. Soft Master, after learning the identity of The Hard Master’s assassin, and being pursued by Cobra, tries to save them from the burning car, but Scrap-Iron fires a missile at the car. Soft Master sacrifices himself to save the occupants of the car, which explodes anyway.

General Austin retires and promotes Hawk to General, making him the commander of G.I.Joe.

Snake-Eyes receives a message from the Soft Master exposing Zartan as the Hard Master’s killer. He and Storm Shadow set off for Cobra Island, intending to exact revenge. Meanwhile, a small group of Joes is inserted on Cobra Island to retrieve Rip-Cord.

Who’s Who on Cobra Island
After beating Rip-Cord, Zartan switches their clothes, planning to return with the other Joes to their secret base, leaving Rip-Cord unconscious. Zartan’s plan works and the Joe infiltration team extract him unconscious off the island. Professor Appel finds Rip-Cord, dressed in Zartan’s clothes and brings him back to Cobra HQ. Appel realizes the man clutching a photo of his daughter, Candy, is actually Rip-Cord, and to give him a chance to find Candy, puts him in a Firebat programmed to return to Springfield.

Snake-Eyes and Storm Shadow infiltrate Cobra Island using a stolen Rattler. After fighting their way to the heart of Cobra HQ, Storm Shadow kills Appel who stands between him and the man he thinks is Zartan inside the Firebat.

The Joes extract Snake-Eyes from Cobra Island, and witness Storm Shadow being shot dead on the beach by the Baroness.
